2002 Elantra GT Brake Problems

I am having issues with the brakes on my 2002 Hyundai Elantra GT. When I bought this vehicle last summer, I noticed the brakes were somewhat hard. It took a lot of foot pressure to get the car to stop. After inspecting the calipers, I found out that one guide pin on each of the four calipers was rusted out completely.
I replaced all four calipers and brackets and since then I’m still having problems. I checked the booster according to the manual at HMA and it is working properly. I replaced the master brake cylinder and still, the same problem. I took the master brake cylinder apart and cleaned out the parts inside since they were dirty.
I can tell the front wheels are now getting more pressure, even though I have bigger size tires on the front only.
It appears the rear brakes are not getting a lot of pressure though. The rotors are still somewhat dirty from the last time the vehicle sat for a while and they got a little rusty, waiting to be repaired. Since the vehicle was repaired about three weeks ago, I thought the rotors would be shiny by now, from pads friction from the, but they are still dirty.
After looking at manuals and replacement parts, I learned that this year model comes with either rear drum or disc brakes.
The one that comes with drums does not come with ABS and the master brake cylinder has four connections for the brake lines. Two for the front and two for the rear with proportioning valves to the rear.
The one that comes with disc brakes on all four wheels is equipped with ABS and the master cylinder only has two connections for brake lines.
Interesting enough, mine comes with disc brakes in all four wheels, is not equipped with ABS and has the proportioning valves to the rear lines.
I read somewhere that disc brakes require more power from the cylinder. If that is the case, aren’t the proportioning valves stealing the pressure that the rear calipers need?
Is it safe to remove those proportioning valves to get the brakes to work?
I have already bled the lines many times to the point where I have gone through several 16oz bottles of fluid.
I realized this is very confusing, but I need help getting this car fixed.
