Electrical troubles

We have a 2002 Hundai Elantra GT. There are 168,000 miles on it. While I was driving the other day my radio died, then lights, then my car in a quick succession. Our battery was very old and corroded so we bought a new battery. We jumped the old battery with the new battery just to make sure it was a battery issue. We hooked up the cables wrong and shorted the 100 amp fuse and the radio fuse (which is jerryrigged by the previous owner to be out of the fuse box). We installed a new battery and a new alternator (because we tested the old one and it showed no output) and put in two new fuses. A man at Advanced Auto Parts checked the new battery and alternator and said they were good. Then when I started the car, the clock flickered and then turned off. The power locks worked once or twice and then stopped. The radio does not work nor does the gas gauge. Every time I start the car the mileage goes back to zero and the estimated mpg is now just blank. Also the courtesy lights do not work. We checked all the other fuses and they are okay. Everything else works that we can see (the tachometer, odometer, headlights, etc.). What in the world is going on? Thank you so much.
